I have used VTR1000F fork parts interchangeably with VFR800 bits, the cartridges etc are all the same dimensions. Part 12 in the diagram is the damper cartridge, the valves are located inside this. You may be able to see part of the compression valve through the ports near the base, otherwise you can pop them out for a look. The leading pistons are smaller as the disc is cooler at the point it enters the caliper. Friction heat causes the trailing piston to have to work harder to generate even force, hence the larger piston. Without that I understand you'd have excess wear on the leading edge of the pad.

VFR800's 02-12 will use 14mm integral masters, as will ST1100's (but not the ones with 3-pot calipers). My personal view is that stock VTR callipers would probably be better with a CBR600F4i 15.87mm master which would be less grabby; but I never tried that.

A shudder under brakes is more likely to be a disc that is not running true. The discs are easily tweaked by knocking them e.g. during a tyre swap. On the valve. They have a button cell but only send via low intensity Bluetooth when there is movement, so hopefully will last a while. I've been using these across three bikes over the past few years and they work really well at catching an imminently flat tyre well before you feel anything amiss. Got my hands on some exceedingly inexpensive High levels a little while ago. I only had one 250, with a progression from 125 to 250 to 400...
My CB250RS was a decent little bike and enabled me to win the university MC club's economy run at 145mpg (yes I was trying; I think slipstreaming in the blue clouds behind a fellow rider's GT750 2-stroke helped!).

I got some nice new rubber fitted. I had some Roadtec 01s on there but they had worn to the point where the handling was decidely dodgy, lots of inside bar pressure needed to hold down in the turns.
