If you're having the complete wheel done then as suggested removal would be best as there is always a possibility of particles getting into them when they are being blasted. However if you're only have the rims done and keeping the spokes and hub the same colour (as Kevg has in the link, I think that looks good myself) then masking them up well should be enough
A good tyre fitted won't damage the finish
For other colours, black, white or silver is about the only colours IMHO that goes with your dark blue. I realise others may disagree

Timbo, peice of wee to remove because you can destroy them. Make sure you dont damage the wheel hub itself though. Copper drift to remove one side race then socket for the other side through the middle. Socket exactly same size as race for refitment (for size, test socket against hub internal diam).
