Since swapping out my CCT's for manuals my bike has been running lumpy, still performs well but the vibration from the thumping gets pretty annoying after an hour.
checked the CCT tension and thats fine. so its a matter of backtracking through items i have disturbed
It feels kinda like a weak knocking (though with no power loss this diagnosis does not seem right) but i thinking maybe i did not get one the carbs all the way home before tighting the clamp, thus its letting in a little air in and leaning out the mix.
any other suggestion of thing i should check when i take it appart at the weekend?

Possible slipped a tooth whilst putting it back together, so the timing is slightly out. Covers off and check the timing marks all line up.
If you do that, at least you will take the bike back to where it was, and when putting it back together you will see if carbs are put on okay, ant kinked pipes etc.
A bit of a pain I know, but my bike likes its clothes off, I wish it could do it for it's self rather than me always having to get the spanners and screwdrivers out.

cheers for the prompt response bazza.
I had considered it may have jumped a tooth on the front during the CCT change but if that was the case i thought there would be a noticable power difference!

Don't disagree with any of the above, and I acknowledge that others know better than I, however just one thought - could it be the carbs need balancing?

might sound too obvious, but especially if you have had the cam covers off, check the plug caps are on properly and not squished to one side instead of gripping the thread on the top connector.
also if the plugs have been out, if you just dropped them down into the holewhen you put them back in, it's possible you may have bashed them & closed up the gap - easily done.
if you take the plugs out anyway, check the colour of the ceramic insulator - it should be like a fawn colour - not too white, not too black, and definately not oily or smelling of fuel.
post back what you find down there ;)
another simple cause??? is the drive chain too tight / dry... a rusty or tight link can make the bike shake like a bag of spanners!
as others have said, it's also possible you kinked a fuel pipe when you reassembled the bike or caused an air leak at the carbs.
no easy way to sort it apart from tear it down again and check everything is back how it should be.
the carb rubber jubilee clips btw - you can tighten them up a lot better if you smear a bit of vaseling on the rubbers and use a 8mm 1/4" socket instead of a screwy

You do not have to say anything. But it may harm your defence if you do not mention when posting something which you later rely on in quote. Anything you do say may be ripped to sh*t.
