Not sure what I have done here but i'll try and explain..
Decided to do some mods as you do, changed the throttle tube to the quick action jobbie, had the airbox off to do so, and nothing else. Then added a digital gear indicator, dash off, soldered and nothing else. Learnt the indicator as instructed on a paddock stand and through the gears at around 2-3k on the tacho.
Now when I rode home after these bits were done the bike has developed a vibration where it makes your fingers tingle (pins and needles) after about half hour of motorway speeds, I went pretty quick at one point to see what happened and I am sure it got worse... it wasn't there before and I have no idea why it would be there now?
Could I have done something with the chain while it was slapping away and the back wheel hanging about in fresh air or maybe upset the carbs somehow and that is caused it to start with the vibes?
oooh, the only other thing I also done was to remove that bar thing from the airbox while I was there, the bit held in with 2 screws that goes from side to side...couldn't see no reason as to why it was there...

its most probably just the chain mate.
make sure its cleaned and lubed, tensioned properly, check for wear.
(dont want it snapping like mine did)
do that then post back if its still vibrating.

You do not have to say anything. But it may harm your defence if you do not mention when posting something which you later rely on in quote. Anything you do say may be ripped to sh*t.

I had a vibration exactly like that not so long back, gave me really bad pins and needles when sitting on the motorway...but mine was after having my exhaust off.
Turned out to be the exhaust not being on right and me tightening it all back up when it was slightly twisted, causing a tension in the engine that shouldnt have been there. Fixed mine by loosening it all off and putting it back together properly.
Other than that, all I can suggest is to check your rear wheel nut is tight, check your rear wheel alignment, check your chain tension and wear as benny said, plus check your suspension joints at the bottom of the rear shock are tight and all bolts are correctly torqued.
