By all means, fill any holes which have been burnt through by the exhaust, however don't get carried away and cover over the drain holes on the bottom!!
Just moved my bike a bit and heard what sounds like a pond sloshing about in there.. I guess washing it yesterday wasn't as good an idea as I thought!
