So why would the manual even mention the front carb being the base carb which suggests they are to be different. Interesting that the Carbtune site mentions within 20mm Hg but I think that is a generalisation as most bikes (mainly IIL4s) would be the same balanced across the board evenly and would ...

Guys, re read the carb synchronisation bit in the factory manual. IMHO it should be 20mm Hg or 0.8 inch Hg difference, not that the rear has to be pulling more than the front. The R/R is definitely suspect as 12-13v is not enough especially while running. Even though your getting the green light on the charger the battery may not be holding a charge under load, so this is suspect. I charged the battery with an Optimate and got a green light. The voltage was something like 12.3v across the terminals. I get a worse of 10km/L and best of 15.6km/L which translate to 30MPG to 44MPG thats UK Gallons or 25MPG to 36.8MPG in US Gallons.

It could be the fuel tank breather. Ifuel demands are higher at sustained high revs ie first gear and if the breather pipe is constricted , partial vacuum in the fuel tank would restrict fuel flow into the carbs. Leading to fuel starvation as your carb leans out due to falling fuel in the carb bowl...
