I did it, if you don't do that you won't be able to fit them i machine only the fork leg.
Pistons are clean with water and soap and old toothbrush and some brake ckeaner after a little bit of cooper grease and they aren't stuck they move with a light force of bare hand
Brake pads are about 50%
Will buy some new pads i haven't decide what brand: cl or ebc

where is the line, can you show it in a better photo?
if it is a polished band on the disk, not a scratch, then it is just that you have pads that have never been run on your disks before, so they need to bed into each other
I assume you are using pads that came with the calipers, if so the used pads, against a used disc might cause the problem, as it's the first time they've been used together, I would think it would be wise to put new pads on when fitting different calipers.
Maybe you should check the alignment of the left fork on the axle, may be pushed in a bit so the caliper is contacting the disc? The axle tightening sequence should be 1. axle nut 2. right clamp 3. left clamp. I bounce the forks a few times after each step to settle them so they move without binding. IIRC Honda suggest checking the caliper-disc clearance with a feeler gauge (spec =0.7mm)?
