the bottoming out is easily sorted with some progressive springs and new oil, tensioners and valve clearances are relatively easy to do following the guides on here, but why do you think the clearances need adjusting?
i think you should try some hh pads that give a lot more feel and bite a lot more positively, perhaps fit some stainless hoses and new brake fluid.
unless you're riding like a maniac the brakes should be well up to the job imo.
i fitted different master cylinders on mine but the standard ones worked fine - not as good as more recent bikes like, but they stopped ok, just wouldn't pull stoppies lol
back end, i think you have the shock set too high - try it on the 2nd notch, and what tyres do you have ??
