Both my velo stacks are tall, so should I fill both front and back carbs (one hole in each) ??
Or is the velo stack hieight irrelevant to this issue
If you are running 2 long stock stacks there is no need to plug any of the lift holes.
It is done on the short stock stack and the aftermarket stacks, at least when I do the set up. You can try it out with the long stacks but I personally haven't, as it is done to correct a rich spot which I didn't see with the long stacks.

Also to give you a little more info.
On my bike, when the airbox was stock but with the stock staggered stacks my pilot setting with 48s was right around 2 turns out rear and 1 7\8 front.
So you might want to try opening the front pilot 1\8 of a turn to see if that smooths things out a little bit.
