If you are running 2 long stock stacks there is no need to plug any of the lift holes.
It is done on the short stock stack and the aftermarket stacks, at least when I do the set up. You can try it out with the long stacks but I personally haven't, as it is done to correct a rich spot which I didn't see with the long stacks. :thumbup:

Also to give you a little more info.
On my bike, when the airbox was stock but with the stock staggered stacks my pilot setting with 48s was right around 2 turns out rear and 1 7\8 front.

So you might want to try opening the front pilot 1\8 of a turn to see if that smooths things out a little bit.

Thanks for the info,very helpful, sorry to be a pain, got another question,

why is the pilot jets same front and back but the mixture screw settings are different,
also why are the main jets different sizes front to back?

More fuel into the rear helps it run cooler.
Making up since 2007, sometimes it's true...Honest...

Then the rear pilot jet should be bigger like the others ?
and its water cooled ?

Yes both cylinders are water cooled..... now go look at your bike.

The front cylinder is also hanging out in he wind, while the rear cylinder is blocked off for pretty much all air flow.

Which causes the front cylinder to run cooler than the rear.

This is why you set up the rear to run a touch richer than the front.
