How to change or clean the fuel filter?

Mmmmm. Just a thought- have you checked that the vac line is on the correct place on the fuel tap?
It should be on the 9 o'clock position, rather than the one pointing straight down.

What did you do prior to it starting to do this?

No just ran then il .
Priming them was difficult too .

I've just now fitted inline filters and it's not even running now the filters on the sidestand side are filling up but the other side is empty

sounds like you dont have enough vac pressure to pull the fuel through?... vac pipe ok?..

Vacuum pipe erm is this on the fuel tap the bike is 17 years old so there seen better days but no visible holes

it runs from the petcock on the tank down to one of the inlet stubs... should be plugged into the tank just beside the petrol pipe on the left.. not the one pointing down..

You can get a fluid lock not allowing flow through aftermarket inline filters with the screens - You have to 'prime' them so they become fully saturated to allow flow.
